I find that strange (because the youkai will not be in (as much) conflict after they all agree) and think it'd be more reasonable if for example, the modernization of Japan (Meji reforms) around the same time played a part of their shifting opinion, then there was the Satsuma Rebellion that resulted from the attempt to get rid of the Samurai status, which has since become famous in its failure and the last stand they had.
In short, I think it'd be more reasonable that the on-going modernization of Japan would inevitably leave the youkai in the dust and that was the turning point, or at least large part of it. Gensokyo for the youkai was created by the Youkai Expansion Project, which was proposed around the time where European Trade with Japan became common too. All of this seems to correlate mostly with the amount of modernization, and as we see in the fairies manga, Gensokyo's real world location is a city in the modern day anyway.
