I love basically every track in YU-NO and Umineko.
Fate had some stellar songs, but I'm convinced I only like them from having heard them so much more than from any enjoyment they gave me, except for this one: https://www.youtube.com/watch?v=nDDoqAksEn0
Other than that, I can't really think of too many VNs that stood out. Ace Attorney has great music, any Key VN composed by Maeda has a strong soundtrack.

The whole Demonbane OST just clicked with me

Also Tsukihime's even as small as it was.

I don't know why, but a lot of Sumaga's soundtrack just makes me feel warmly nostalgic. Like it kind of reminds me of something, somewhere that I can't quite recall but still remember fondly. It's one of my favorite eroge OSTs.
Forever my favourite track. Happy in the beginning, but turns sad halfway.

YU-NO's music is great. I don't know if there's anything special about it, but it captures that 90s feeling.

These are pretty good too.
YU-NO tracks are indeed beautiful. Here's a few that I like and I converted to mp3 from MDXWin.

DefleMask tracker has support for quite many sound chips, but no tracker really supports YM2608 (aka OPNA) which PC98 used.
Basically you have to write the tracks using some music macro language. See:

I researched this a bit more because I'm also interested, even though I've never really made any music myself.
Found this track through the site I linked:
https://battleofthebits.bandcamp.com/track/happiness-awaits
It used a VST called VOPM and then some ripped drums from YU-NO to create that same authentic PC-98 feel.

But, well, I don't know really anything about music making.
Jewtube took it down, but the KnS piano track titled RURI NO TORI

Man, linking those Baldr Sky videos is seriously cheating
