I love basically every track in YU-NO and Umineko.

Other than that, I can't really think of too many VNs that stood out. Ace Attorney has great music, any Key VN composed by Maeda has a strong soundtrack.

I don't know why, but a lot of Sumaga's soundtrack just makes me feel warmly nostalgic. Like it kind of reminds me of something, somewhere that I can't quite recall but still remember fondly. It's one of my favorite eroge OSTs.

YU-NO's music is great. I don't know if there's anything special about it, but it captures that 90s feeling.

DefleMask tracker has support for quite many sound chips, but no tracker really supports YM2608 (aka OPNA) which PC98 used.

Basically you have to write the tracks using some music macro language. See:
