1. They left out Chechnya and Ingushetia, the two most islamic regions of Russia
2. Census based sampling which means the 4 million unregistered Muslim immigrants are left out as well
3. Large number of people who didn't respond to the question at all

Roughly 13% of Russia's (official) residents are from traditionally Islamic ethnicities. If just 6% of Russia was Muslim that would mean that the majority of all the Chechens, Ingushetians, Bashkirs etc. would not identify with Islam, which I highly doubt.
