The main allies of the Spanish, the Tlaxcalans, were also Aztecs. The ones who died, the Mexicas, had colonies throughout all Mesoamerica.
After the war the Spanish interviewed many Mexica priests and warriors, both from Tlatelolco and Tenochtitlan, so obviously not everyone died. The Mexica even participated in the conquest of New Spain alongside of the Tlaxcaltecs and Spanish.
Ironically, both the Tlaxcaltecs and the Mexica went to New Mexico together to seek for their Aztec origin. Pic Related

The disaes were a two way street, lots of Tropical disaes killed nearly all the Spanish population in the havanna and others places with regularity.
The encomienda system was feudal, not that different with the Spanish ones and varied from parts to part of the country it was enforced, normally lightly painted over an anterior system. About the Inquisition, only Spaniards (ie. Castizos and Peninsulares) were under they watch, and then a total of 50 in some hundred of years were killed (mostly kikes and Protestants) the natives and mestizos were strongly encouraged to pray to god in the catholic way but after the conquest it was mostly the soft power of the church than did the leg work, soldiers only enforcing it if some revolt happened.
