because the kana spelling you know now has only been in use since the end of WWII
it's called 現代仮名遣い
the old one is called 歴史的仮名遣い

and it's essentially just like in English
a long time ago, the words were pronounced like that, but that pronunciation evolved over time but the spelling wasn't updated

Japanese only switched the spelling after WWII

taking てふてふ as an example

almost every h/f in that's not in the beginning of a word changes into w -> but w is not pronounced anywhere with the exception of "wa", so it essentially gets ignored in all other cases

and every "eu" changes to "you"

Tefutefu -> take f out -> teuteu -> eu into you -> tyoutyou
and that's Japanese style Romaji for ちょうちょう

they also eliminated most of ぢ and づ, restricting the usage to a few specific rules
instead of by pronunciation, since the distinction between ず and づ & じ and ぢ was mostly gone

Japanese style Romaji spells them
ず = zu
づ = du
じ = ji
ぢ = di

other things include for example "au" changing into "ou"
and small ゃ、ゅ、ょ not existing and being written large all the time, so you'd have to know the pronunciation

dodiyau -> au into ou -> dodiyou -> yo is read as it were a small one -> dodyou -> ぢ is not used in this case so it changes into じ -> dozyou -> どじょう
