The first Christian missionaries in the 1600's were welcome in Japan because it stimulated trade with western foreign countries. Also because the guy who was in charge of a large region in Japan had a grudge against Buddhism and saw it as a big fuck you towards buddhists in Japan.

His succesors had a different attitude towards Christianity and the west because of the reports of increasing European colonization in Asia and the fear that having a lot of your people being converted to this religion might've resulted in the abandonment of certain traditions. Also the fact that the people might go against their rulers because of their new beliefs so they went fully paranoid and started persecuting Christians.

Also, Japanese have a disdain for cults (unlike Korean presidsnts), not so for religions.

A few reasons

1. Christians were massacred or force-converted to Buddhism. The Shogun set up an anti-Christian inquisition that tortured and interrogated suspected Christians, just like the Spanish Inquisition.

2. Christianity is considered a foreign religion used for imperialist purposes. Japan knew what the Iberians did to the Aztecs and Fillipinos, and were aware that the Portuguese were taking Japanese people as slaves.

3. Polytheism is very important to Shinto. Buddhism was already successfully integrated because of this - Christianity, as a monotheistic religion, could not be integrated. It's alien to Japanese ideals.

4. Japan is a society which places a lot of emphasis on shame and guilt to the point that suicide is a form of redemption. Christianity's main belief is that every human is guilty due to sin, which is antithesis to Japanese culture.

5. Children are expected to take care of their parent's spirits when they die. Christians do not conform to this practice so many families will be furious if someone converts.

6. Shinto rituals are integral to Japanese culture - praying to shrines, blessing newborns, parades and more. Christianity condemns such rituals as heathen and prevents its followers from partaking.

TL;DR Christianity is incompatible with Japanese culture and is associated with foreigners. The Japanese don't actively hate it, but they also don't like it. It's just a weird foreign belief system to them.
