The Inca empire was young when it was killed, iirc the Inca empire wasn't even 100 years old when it was conquered, and it was certainly not a homogenous empire. There was very little shared history for the people of the Inca empire, so therefore when it was destroyed there was little will by the people's of the former empire to re-form it. Well, technically a small section of it was re-formed in hiding from the Spanish before that was conquered a few decades later.
