I had this same problem at this same point in the game. The problem is when caesar calls about the courier, if you don't answer or you answer positively to his call, it will remove all the save points because the courier will spawn.

If the blip for the courier is still on your map, you can go kill him and the save spots will come back. If not, just keep playing and doing missions and they will come back automatically. Next time caesar calls, just answer negatively unless you actually want to go kill the courier.
