There's a lot of reasons-
Really ancient ones date back to when criminals where branded with them on the face so you knew if you where dealing with Yuki the thief or Riku the dog fucker
They where associated to some extent with organised crime, but mostly there's a stigma of lower class about them
Before WW2 and just after the arrival of lots of westerners, they where actually outlawed as the gov thought they'd make the population look like a bunch of tribal primitives, that wasn't lifted until we bombed some sense into them
