The flash people are using Animator or Toon Boom. Some uses after Effects and do amazing things, this is the case of Archer (I think BoJack too).

i figured after effects was used moreso for compositing than actual animation. my friend uses tvpaint to animate. toonboom is the most popular out there though

After effects is, well, for after effects. Unless you're going for a Pusheen the cat level of animation, you have to learn Spine.
It's a sweet software for game assets, but also a fuckload of work. Traditional animation can never be replaced.
