You're asking a very abstract question with no clear answer. A writer puts characters wherever they want. There are a plethora of stories with young female characters in leading roles, in all genres.
I'm assuming English isn't your first language. "Loli" typically refers to sexualized underage women. Depending on what you're depicting, it's illegal in many areas. So that's one interpretation of "the limits."

Loli doesn't refer to something explicit or sexual. It's a kid character. Depending on who you are and what your tastes are you could have them fulfill any kind of part you want. Whether it be have them mauled to death, have them just be side character, have 'em be powerful goddesses that can kill millions, or just have 'em be in the background not doing anything at all. You're over-thinking things. Do what you want.
