Ninja were by definition criminals and outlaws, samurai were the class responsible for enforcing the rule of law, so yes in many ways they were direct enemies. However, ninja were enemies to everyone but themselves, including other ninja clans, and samurai were just people and so many were corrupt or indifferent towards their supposed duty to oppose ninjas.

The meme "Ninja Clan" is based off the Iga and Koga villages. These provinces have no feudal lords and the villages largely governed themselves in a communal council of elders and leading men. They were fiercely independent and ended up attracting many people who want out of the wars/feudalcuckery. In turn, however, the collection of independent fighters and agents in the area led to many going ninja and eventually becoming romanticized as some sekrit agent hideout.
