If the Mongol Empire were such a meritocratic, all inclusive society, then how come all the leading commanders and leaders of the Mongols were, well, Mongol?

But there actually were? For one thing there were shitloads of Turkic commanders in the Mongol Empire's army. Considering they made up most of Central Asia's population.
In addition there's also plenty of Chinese who rose to very high ranks in the Mongol Empire & Successor states. Subutai, and later on Hulagu's enforcer was the brilliant general Guo Kan, an ethnic Chinese officer who was made Governor of Baghdad. During the Mongol conquest of the Song Dynasty it was 1/2 Foreign invasion and 1/2 Chinese civil war, with Chinese subjects leading the fight in mountainous and riverine Southern China. The final victory of Khubilai Khan versus the Song Dynasty was led by admiral Zhang Hongfan.
