Lithuanians were more isolated, so it gave them time to prepare. Latvians (who were actually multiple unrelated tribes at the time) were attacked before being able to form any cohesive political units. Teutonic conquests of Livonia from the north and Prussians from the east gave Lithuanians time to prepare, so when the Order first reached Lithuania, it was already united into a state.

Additional factors:
Lithuanians were a large tribe even before unification (see pic), capable of launching raids to as far as Karelia
Lithuania is hard to reach by sea, unlike Prussia and Latvia
Mongol devastated Rus' lands provided ample opportunity for expansion, thus strengthening the state.
