Malay and Indonesian are very closely related languages (and to a slightly lesser extent with Tagalog in the Philippines). It's like Spanish/Portuguese, or Serbian/Croatian. The current language names have more to do with geo-politics than linguistics.

Java was by then settled for a couple thousand years by "Asian" (Austronesian) settlers, who were farmers and fishers. They had kingdoms and material culture, and were animists. Melanesians, or Negritos really, were present before them, but had by then been mostly marginalized. At the time of your map, Java and Sumatra were just starting to became 'Hinduized', under the influence of Indian culture. It would still be a few hundred years until they were 'fully' Hinduized though.
