It has been a long time since I read about this but from what I can remember some contributing factors were:

The increasing wealth of Christians in the west and the fact that Christian Greeks could more easily do business with them. The surviving members of the Palaeologus Dynasty bought out a large wharves in the empire for use by Christian merchants.

Christians were more literate that Muslims and made up a large portion of the bureaucracy.

Christians continued to be the majority in Constantinople itself for many centuries which was by far the richest city in the whole empire.

During the 18th century Armenian Christians ousted the Jews as chief moneylenders.

In general Christians and Jews in the Ottoman empire had more bad blood than Christians and Muslims did.

This documentary on Gnostics mentions how Muhammad 'Ali, the peasant who discovered the Nag Hammadi codices, worked for a middle class Copt at the time and it was typical that Copts were white collar and Muslims were physical laborers.
This might explain why many chose to remain Christian.

It depends on the time but in general most christians were farmers just like most muslims aside from that tere were shitload of greeks, jews and armenians getting rich by moneylending and trafe so it probably was pretty good.
Also armenians were till WW1 known as the most loyal minority ofcourse that went away after all the chaos before WW1.
