persian command tried to deal with this by sending more troops into close combat, but this didnt work either

eventualy they started outflanking and such, and they pretty much won, actualy, for a while, but they couldnt keep hold to the lands they won, because, basicaly, their troops still got slaughtered en mass in close combat

The Greeks didn't have a navy at this point. Athens sent like 3 ships to the Ionian revolt.

Terrain, training, morale.
The Persians, while not being extremely disadvantaged, were simply not used to the rugged, uneven Greek terrain. Greece's mountains acted as miniature Alps to draw a parralell.
Training - As far as we can tell the Persians had a simple strategy in which they threw a lot of fodder into the fray followed by more experienced units to rally their rabble and pick apart any resistance pockets. Consider is a very basic precourser to the blitzkrieg
The Greeks were trained in small unit tactics with high cohesion due to the highly ritualized state of warfare in Greece. The Aztecs are a good parallel here, as they too had a highly ritualized state of warfare and came into contact with a state with a highly unritualised warfare type, only difference being the obvious loss/win.
Lastly, morale.
The Greeks fought for their cities and homes while the Persians fought in the hope that they might see their cities and homes again. When Alexander's conquests stopped it wasn't due to military defeats but low morale from being on the edge of their known world with no end in sight.

This is a REALLY lazy argument. The Nazis just weren't used to the snowy steppes of Russia. The British just weren't used to the mountains of Afghanistan.

The Greeks were hardened warriors, but the Persians were unstoppable. Everyone they came in contact with fell. Let's not forget how easily they conquered Lydia, the dominant power in the region and a kingdom which was dripping with wealth. It also had close ties to the Greeks though Ionia. Croesus himself knew the Greeks well and would have advised the Persians on their way of waging war.

They had just gotten there. They sacked Eritria easily, the campaign was just begging for them. The stories of the wealth of Athens would have circulated though their camp.
