Because murdering free-people in a subjugated city will make you look like a tyrant, and would be paraded around as an excuse to revolt from you.
Alexander wasn't even pissed off when the Athenians voted no to execute Demosthenes after he ordered them to do-so because he roused Thebes to revolt against him, as he realized that being more tolerate would open more doors for him with other Greek cities.
Plus, he admired Diogenes (or so it was said).
