He wasn't killing them en masse, he was just trying to spook the head communists, and throwing them in the sea was a way to do it with plausible deniability/minimal bad press.
Another thing is that helicopters weren't the only way of killing dissidents, they're more the "trademark" way of transport for the "death squads" that travelled from one end of the country to the other, killing and torturing commies.

It was an act of terror, and as commies know from being on the giving end of it, terror works.
Once the reds would hear the helicopter blades coming they would be shitting themselves.
Look at what's happening in the Philippines now, the death squads kill a few narcos and thousands turn themselves in out of fear. If you want someone to stop doing something, use terror.
