From a pragmatic point of view that supports any action to secure and maintain power while also improving your nation as a whole? Yeah, they did pretty great. Isabelle could have done a bit better in making her opinion of Native Americans in Central and South America being simple people who had a right to be civilized (not made into slaves), Christianized, and treated as normal people, but overall, she and Ferdinand were quite successful in ensuring a monoreligious and cultural (basically saying no to any more Muslim influence) society that prospered during the first phase of the colonization of the New World.
From the point of view off anyone who got shafted by their policies or few mistakes? Yeah, they're pretty shitty.

Modern Vatican would be pissed, but during their time, they were given much praise by the Papacy, which is why they're called the Catholic Monarchs. They finally brought Granada under Christian rule and teachings after centuries of wars between Christian and Muslim kingdoms, and they also began the Christianizing of Native Americans.
