Step 1:
Learn your software. There is no "best" tool for getting the job done, but some will have better features that you'll probably never use until you've got a good bit of experience.
The very first editing technique that's required for colour work is showing fills through the lineart. You can achieve this by cheating (blend mode Multiply) or through separation (white -> alpha).
Bind/learn your hotkeys for your most used tools (brush, eraser, marquee, transform, etc.), then learn hotkeys for navigation (flip page, zoom in/out at cursor, rotate, reset navigation).
Learn layers/clipping/groups/masking/blending. Every software does this differently so you're pretty much on your own. General idea is to fuck around with layers until you understand how the different operations interact.
Once you're able to operate the software freely, you remove friction when going from idea to result.

Step 2:
Work on shit.
Find some art in black & white, paint inside the lines.

Step 3:
Shading/highlights/post
Through clipping, this step is easy. Post production will find you experimenting with layers and blends to achieve more balanced effects.

Step 4:
Editing/cleanup.
Now that you're limited by the quality of the original art, time to step it up. Learn to remove compression artefacts and fix black levels. Crack open Topaz tools (if Photoshop) to perform advanced noise removal. Careful not to depend on these tools as they can harm the end result.

That's pretty much a fast track guide. The rest is on you.
