It's something I've thought (and said) for a while to the point of breaking several records and on which I agree with you: new engine or not, Ume simply isn't up to date with more modern 3D techniques or with modern video standards at all. 880x540 is a disgrace in this day and age. Ume just looks outdated in terms of graphical fidelity, and even outside of sex his animations are rigid as hell. What he does as of today is a shiner version of what he used to do. However the execution remains solid, it's rather well put together but you're left wanting more.

Obviously by now we're all aware that the "next" level of 3D graphics is more costly in terms of time, resources and effort. But because it's Ume, because how groundbreaking he was more than a decade ago and because of what I've seen from other, more recent circles and overall in 3D entertainment, his new stuff feels pretty meh to me.

I believe that the author(s) went for an aesthetic that looks as close as possible to anime. And extremely often in anime, there are less than 24 images per second and overall pretty limited animation. Guilty Gear Xrd uses the same trick for its character animations (despite running at 60FPS because VS Fighting).

I use adobe media encoder for mostly any kind of conversion. It supports GIF, but keep in mind that it's a lossy format, and a GIF with 60 frames at 1080p can easily exceed 50MB. If you want lossless you should look into APNG or VP9 lossless webm.

I booted up VR Kanojo using RiftCat and I keep getting an unresponsive error when it opens up. I tried with another VR game and that one worked fine. It seems to just be this game. My GearVR headset is showing green with SteamVR as well as Leap Motion hand tracking. I also tried changing region and language settings to Japanese with no luck. I never really tried anything fancy with MeGUI (I've tried SVP though), but I've seen comparisons where it did a better job than twixtor, and also vice versa. Twixtor is just a more versatile tool for editors. AFAIK both fail at their jobs when there's a lot of fast movement/pixel shifting involved. Like in this webm (30>60fps).
