Yes, but it wouldn't be secure. There has to be some form of authority to make sure rules are followed. You could make everything encrypted so only the seller knows the buyer's info after a purchase is made, so the site doesn't know anything about their users. This only leaves the problem of what currency you should use and how items should be handled.
1. Centralized currency ($£€¥...)
Banks will know about transactions and might want an explanation. They could also tax you.
2. Decentralized currency (bitcoin, etc.)
After the buyer sends their money, there's nothing forcing the seller to actually ship the items since you cannot trace their physical location. So, this wouldn't work.
3. Bitcoin+botnet
Make the online store hold the buyer's money, until they confirm they've received the item bought. This puts the seller at risk, though. It's technically not a "botnet" since they wouldn't know anything except your btc wallet addresses.

What exactly do you want? A botnet-free online store is not possible. A botnet-free store is not possible.
The only thing that would be a "botnet-free marketplace" is if you only made an end-to-end encrypted forum or a site where people put ads and take no part in transactions or anything. Just let people contact each other and do transactions privately without your knowledge or intervention. But then that would make the site a forum and not a store. You could still charge per ad, if you want to earn money on it.
