My files are all over the place right now and I don't have any backups.
I plan on getting a headless server with a couple harddrives as well as some backups but I'm wondering... should I try and organize my shit before making a backup or should I make a backup of the clusterfuck, organize the primary copies, and then overwrite the backup with the newly organized files?

You should organize before backing up if you're worried about how long the backup will take, because you'll probably delete a lot of files in the process of organizing.
However, if you're not concerned about the amount of time the backup will take, do the backup first, then organize, then overwrite the backup with the new one, as this will allow you to get backed up as soon as possible.
Also remember, with backups, 2 is one and 1 is none.

I would suggest making a block level disk image just in case, then go about organizing, especially if the storage device gets above 30°C regularly and is over 2 years old.

It's a play on how computers count up from 0, but basically, it means that if you have only a single backup, you basically have no backup. Because if your house burns down your backup and your original are both going down with it. Or what if your backup server just decides to mangle your data for some reason? Shit like that happens and sometimes there's nothing you can do about it. Now lets say you deleted a file off your computer on accident and needed it back, you go over to your backup and find that for some reason the partition has become corrupted, you have lost that file forever now.
It sounds like it's unlikely, and honestly it is, if they're files you don't care about too much like music, movies, wallpapers, then whatever, a single backup is fine, but if they're important files, you should really have a on-site backup, as well as a backup somewhere over the internet. Preferably through a trusted and secure backup service that isn't gonna farm your data and has end to end encryption.
That's why the saying "1 is none and 2 is one" exists. Because having a single backup is generally regarded as the same level of risk as having zero. Which like I said before is a play on how computers count, because 0 is 1 and 1 is 2.
I don't store anything on the C drive out of habit, since it makes reinstalling windows easier. Otherwise, things go in folders. The @SyncBack folder is where my most important stuff is kept, and it's backed up to the two other drives every week.

I throw images at hydrus and it checksums and tags them.
Rest is mostly parent-folders-by-origin, as in a folder for web browser downloads, a folder for torrents, a folder for camera images, a folder for audio recordings from a smartphone etc. No great order in these, I frequently use searches.

Why would I ever care about something so specific? If I really need to I just make duplicates in multiple folders. There's no point in trying to organize further than that when all I do is fap in full screen. I go image by image until I find one I want to cum to. I don't need tagging.

I've seen a few guides on my motherboard but it looks fickle to the point I'd rather avoid it, especially because I don't have all the recommended parts. Maybe one day I'll cave though.

C drive - internal 480GB MLC SSD - OS, full music library (60GB), steam and origin libraries with gaymes I can play on iGPU, VDI virtual disk files, free space for downloading shit and wear leveling
D drive - internal 480GB TLC SSD - gaymes that require eGPU to run, small portion of unwatched movies, photos, /b/ folder, small software repository
E drive - external 2TB HDD via dock - full movie, music, software and gaym installer libraries, backups, archived files (mostly family media - about 200GB + personal photos).
F drive - offline, always disconnected 1TB HDD - backups, copies of archived packages.
Tape drives - copies of archived packages. All AES256 protected. Checked for medium degradation every 6 months.

I don't care about losing a few megabytes of space to images. The image folders for my porn are less than 2GB combined. It's insignificant. APFS also has deduplication built in.

Only benefit, but I don't feel like tagging thousand of images for the few times I have to find a specific image. If I really need to find the image and I can't find it in my folder I can just go on danbooru anyway.

Most images aren't worth saving. No AI is smart enough to know what I like and don't like.

It's not filesystem wide block level deduplication, but when you convert to APFS it should deduplicate the files. If it doesn't it'd be easy to make a script that would replace all duplicates with clone files.

Then I just label the torrents with tags in Qbitorrent, I almost never use the windows explorer since I can also search/move/copy from there.
For example I copy the music to D:\Music when it's finished and Foobar automatically adds it to list.
A good thing is that I can seed stuff whenever I want because I still have all the torrents cataloged.
So basically you should stop using the windows explorer whenever you can, just use the programs and manage files from there.

I wrote my own program in racket. It lets me tag and sort my files. The GUI is pretty crude right now, but it exposes the functionality and lets me work on the more interesting parts of it while using it.
All my files are stored on a NAS which I mount using NFS or samba. My program creates symlinks to files onto my desktop (or another directory) for convenience. The filesystem organization on the NAS is completely arbitrary, I can tag any file I want with this.
Here is a screenshot of it running on my work mac. I searched an intersection of the sets "terry-davis" "cia" and "reaction", which narrowed down to a single file.

In the tagging window, if I click a tag on the left side, the right side populates with suggested potentially related tags. The suggestions are ordered by the degree to which they're supersets of the clicked tag. In this example it's showing suggested tags based on the "cia" tag. The suggestions aren't particularly relevant in this case, but usually they're good enough to rapidly speed up tagging.
I'm planning on switching to a Bayesian tag suggester soon. Does anybody have any suggestions for this?
(Again, I know the gui is shit. Literally all of 5 minutes has been spent of it.)
