AVRs do have the advantage of timing determinism when programmed in assembly, which is important in test equipment. The USB-serial converter in hardware eats no CPU when not in use, which is an advantage.
Arduino just happens to be a cheap, easy way to get an AVR on a board with a USB-to-serial converter and a few socket pins.
