Take advantage of all those lanes with triple m.2 drives and throw in a pair of whatever will be the fastest GPU available; Nvidia if you care about G-sync, Goyworks or CUDA.
Even then I think you'll have enough left over for some crazy monitor like a 4K 144hz IPS.

Take $3500 and build a really nice NAS, since that will be really useful for you.
Take the rest and buy a really nice monitor, mouse and keyboard. Squander what's left on a mid-range computer + video and replace it in 36 months or less.

Then add another 4k IPS display if you plan to use this for anything other than NAS, because a second monitor is a great thing to have.
Realistically though, you could leave out the second GPU and get a 750W PSU and you probably wouldn't notice much difference.
