I'm also having this problem OP. But the problem is mine doesn't work. It runs, but it seems like it's just training on noise.
I think my solution will be to initialize it with the same values as a known good network (copypasted, probably) and see where it goes off. It should be deterministic, hopefully
It sounds like you're having problems with understanding how the neurons actually work? Yeah, good luck with that. Deep dreaming was originally a debugging technique, so if you can make that work, you might be able to understand a little.

you should follow courses online (free) or at least read a book to understand, even if not perfectly, the ways in which neural nets and other systems work. It's kind of complex, but not that much either.
