Best is relative. I found paint.net a lot more intuitive to use than GIMP, but GIMP is probably more powerful 'out of the box'. I think paint.net actually has more features though if you find and download them all; I've had only a couple feature I had to go searching for.

No, like filter and effects you apply on layer and object on the projects file.
On Photoshop, you can modify the contrast and the colorimetry of a layer, save the PSD, then open the file again and remove these. You can't do that with gimp's XCF.

Krita's awesome for digital art. I like it better than Sai. Can't believe this is open-source stuff. Literally no reason for me to use Photoshop or something. As for image manipulation, I only do very basic shitty memes, so I wouldn't know how good it is on that front.
