The intel x86 reference is quite good
search for the site "exploit exercises" its a fun way to learn the basics.

About OSes: The winapi doc on msdn is very nice. For linux its a bit complicated but the manpages should provide enough info most cases

Also check out cryptopals. Its almost the same but teaching about cryptography
