My goal is to create the ultimate computer science student computer.
What are some must have apps/programs?
So far I have Eclipse and Netbean IDE installed for PHP/C/C++/Java/XML/HTML developing.
Virtual Machine with Kali. 2.0, Metasploitable 2, OWASP, Windowa 10, 8.1, XP for pentesting. Tor. Android Studio for Android Development, Oracle SQL Developer, and SQLPlus for database management.

If you really want to learn, I would suggest avoiding IDEs. They act as a crutch. A text editor like notpad++ or gedit will work just fine. You can embed a terminal in gedit, so that makes it useful for compiling just about any language that can be compiled.
Also, you've got it wrong with a VB of Kali inside of Windows. You should use a VB of Windows inside of Kali.

What's any of that to do with cs. Likewise, IDEs are nonsensical for learning to program. They're meant for massive projects with hundreds of source file not bubble sorts.

As a CS PhD student, you don't have a single thing I've ever needed in my education, and none of things I actually did need.
