The majority of people are right handed. Which means their right side muscles are typically stronger. So you make the right screen the secondary screen so its easier to turn you head (using your right neck muscles) and look at it.

Personally I've got a smaller 4x3 monitor in portrait on my left as secondary. Because of desk constraints, and so I can lean against the wall in my shitty 15 dollar chair, and keep my legs spread to allow for any dangle angle I please.
Many factors go into choosing what monitor is main.
