When I download a torrent and the move that torrent to its organization folder it seems that the client(Transmission) can no longer seed that torrent. Now I assume I would just set the location to the new folder and it would work but it doesn't.

Don't expect to get into a lot of those trackers since as they are 2 or 3 times removed from public tracker world whereby you have to get into a tracker, build up ratio, then get into a higher level tracker and so on and so forth.
