Don't clone the disk. That'll make a 1:1 replica and your bootloader will shit itself because both drives with have the same GUID. Use a backup tool not a cloning tool.

But f it's not actively plugged into the system except when doing the backup isn't it good to do it litterally 1:1 as then if primary fails you can boot?

Yeah I guess. But the goal of a backup is to ensure if your system gets fucked up you have something to fall back on. And its generally better to keep multiple image backups just in case you need to go back further than you thought. What it sounds like you're trying to do is set up redundancy in case a hard drive fails so you should probably just hardware RAID the drives from the BIOS
