What's an easy program to use for making something like a flowchart? I'm making a picture of the Chrono Trigger/Chrono Cross universes and timelines. I have all the info down and sketched in paint but it looks like shit, because it's hard to get shit to look even and spaced out properly in paint.

It's much better than paint without the complexity and learning curve of GIMP.

If you have any office suite, try the diagramming application. MS Office's is Visio, Libre's is "Drawing." There's also an independent one called Dia (pic.) They'll let you place predefined shapes on a grid and snap arrows between.
If you're willing to take the time to learn, try illustration software like Inkscape or Adobe Illustrator. Those will allow you autism level control over your diagram's layout.
