Are there any proper equalizers that work on ubuntu?
I've tried jack but pulseaudio seems to conflict with it and hog audio devices even after killing it.

Just do it in hardware. All you need are some filters, I'd use active filters but you can get away with RC filters if you're cheap, and some amplifiers with an adjustable gain I'd do something that can swing between some gain <1 and >1. Stick an emitter follower on the outputs if the amplifier to drive more current unless your audio setup uses high impedance speakers.

Personally I run Jack with Jamin. Every time I boot I have to restart jackd - I have a script that kills pulse temporarily and starts jackd. Once jackd is started, pulse can be restarted and pulse has a jack plugin to let you run all your pulse applications through jack.
