Are your shoulders meant to hurt during low bar squats? Does it signify bad form or is it just part of your shoulders getting stronger?

It means you lack shoulder flexibility and/or you are holding the bar wrong, which you are probably doing due to poor shoulder flexibility.
I was out for a long time due to severe bicep/shoulder tendonitis because whenever my squat got heavy I was putting too much pressure on my elbows and shoulders to hold the bar as it wasn't sitting on my rear delts naturally.
Don't ignore it, it will become a serious issue, I couldn't throw a tennis ball without sever pain for a month.

Yeah the bar wasn't properly resting on my reat delts either. Guess I gotta do some shoulder stretches.
