How is the brain able to, on one hand, consciously rationalize the benefits for eating healthy and exercise, while at the same time driving the body to consume excess calories while being lazy?

For the same reason we spend so much time on the internet doing things for the instant dopamine rush, it's easy to do and it makes us feels good for a fleeting moment. It's basically just procrastination which has been rising steadily since the 70's, probably at least partially due to technology, it's so easy to get into the habit of intending to do something which doesn't instantly gratify us then delaying that for something which will instantly make us feel good with technology these days.

Because our brain is capable of rational think, at least compared to other animals. But like other animals we are hard wired to be in "survival" mode: eat as much calories as possible while saving as much as you can. The catch here: there wasn't much calories available and the level of activity was extreme whenever it happened. Making "survival" mode necessary for a long time in human kind history. This doesn't happen nowadays at all.

So in other words it is a basic instinct which must fight, because there's no need for it.
