Check your form, first and foremost. Ask for help from fellow gymbros, let them watch you squat and if they're not a complete dickhead they'll tell it to you straight on your form.
if your forms good, then it might be basic inflammation of acid/mucous issue. The patella is notorious for these things and can be treated with rest, and basic rubbing creams + ice if it looks bad enough.
But as always, if symptoms persist after taking measures like these, see a doctor.

Probably patellar tendinitis
Make sure to stretch quads, hams, and IT bands. Do IT band iso stretches, hip flexor/upper quad stretches, traditional quad stretches if pain allows, and all manner of ham stretch.

While we're on the subject on squats and shit, I always have some pain in that muscle on the upper leg where it connects to the groin area. I tried illustrating it with 4chan's inline drawing thingy.
Is that due to fucked up form as well or is it a stretching/mobility issue? It's only really noticable when squatting.
