I already do lots of cardio but haven't ran in 3 months (due to injury) and focused on lifting and i've seen strength gains which i'm happy with though i cant find any information on a gym routine for military acceptance. Do I just keep upping the weights and do body-weight exercises?

Most military programs focus on cardio and bodyweight exercises. If you're actually planning on joining up I'd say put the majority of your time into both long distance running and into HIIT. Don't drop lifting completely, but mix it together with bodyweight stuff.
I don't know how it works in your country, but you'll likely lose a good chunk of both size and strength when you go through bootcamp anyway.
