Sometimes I can't get the proper reps for a set. For example, I want to do 4 pull ups for one set. I do the four fully rested. Then every set after that I can only do one. This happens mostly for any body weight exercise.
I rest 3 mins and I just can't do more than 1 rep. Same with push ups. It gets to the point where my body can't do it.
Why is that? Even though I rest between sets. It's frustrating because my work outs feel incomplete.
the only exercises where you can reasonably expect to do almost the same number of reps every set is the big compound exercises where you use a ton of muscle mass and rest for like 8 minutes.

So what are my options for doing things like pull ups or push ups? I want to get a reasonable amount of reps in for a set.

there's no trick. if you go to failure you will manage less reps the next set. also note that 3 minutes is typically not enough time to fully recover.
For pullups rest 4 minutes between sets
Followup sets to anything besides compound exercises will fail a rep or 2 before your rested max. If you can only do 3 or 4 reps under ideal conditions, you won't be able to do more than a couple after that.
If its available, use an assisted pullup machine with 10 or 20 pounds assist.You should be able to add a few reps to both rested and unrested sets. If this isn't available, do lat pulldowns until your lats and arms are strong enough for more pullups
