glycogen? What? Regular running doesn't deplete glycogen stores in any sort of fashion. It primarily uses oxygen and ATP delivery to produce energy. The muscle depletion comes from bodily adjustments in body chemistry to improve energy efficiency.
Sprinting depletes glycogen, but encourages its storage, increasing muscle mass in the process. Sprinters hold a lot of oxygen in their muscles, whereas marathon runners have superb efficiency in oxygen delivery.

with scoops being constant between both cases we can neglect them and deal with just the fluids:
water has fewer calories, so if someone is trying to lose weight, it is a good choice.
milk has more nutrients, so for someone looking to build muscle, it is a good choice.
Both have value, and I'm not saying that if you're cutting you MUST use water of vice versa. You can use either fluid for either scenario, it will just depend on the rest of your diet and your training

Protein being used as a source of energy happens pretty much all the time, it's not a big deal as long as you eat well.
However, breaking muscle mass down to use as energy doesn't. It takes a long while for this to happen, unless you literally starve yourself (and even then it's not a quick process). The whole catabolism fearmongering among the fitness industry is being pushed by supplement companies for a long time.
