Harajuku is always a good choice. Ginza is okay but maybe a bit too overblown. Shibuya for the aesthetic, not really for the shopping. Fuck Roppongi, it's full of goddamn Nigerians trying to pull you into foreigner bars. Kabukicho is rad as fuck but full of host (i.e. not hostess) clubs nowadays, as far a I could tell.

Akihabara is basically a porn town nowadays, but the back-street computer shops are 10/10. The second floor of the big game store there on the corner near the train station is a vintage game heaven, check it out.

trendy crap "cool" young japs wear: shibuya
punk/diy/hipstery stuff: koenji & shimokitazawa (koenji is more legit imo)
extremely expensive things: ginza (ignore the brand name flagship stores and go to wako, it's an awesome shop full of things you will never afford).
used goods and dept. stores: shinjuku (go to the big komehyo store there and check the top floor, i got some very nice ties and a hermes scarf there for like 5000 yen. isetan men is pretty cool too).

sauce: lived in tokyo for a while and still visit at least twice a year (japanesu waifu).

Why don't you look up the websites of the japanese brands you like and look up where their flagstore are in Tokyo? Then go there.

i wasn't that fond of roppongi hills as i felt the shops there were "too exclusive" and "too far away from each other".

shibuya is great for finding new trends and wasting time. it's popular among teens.

kabukicho should be checked out in the evening, because depending on where you're from it's completely different from everything you know.

the golden gai is nice for getting drunk. the bars are really small so there is a lot of interaction between customers and barkeeper / regulars. i really enjoyed it there.

tokyo tower area is nice for strolling around for souveniers.

shinjuku is also nice to check out.

see some temples and shrines for example meji shrine or senso-ji.

try to eat and drink everything because it's godtier.

i haven't been to akihabara so i cannot say much about it.

if you have time, go to kyoto.
