Not the dev here, but that's basically what chapters 1 and 2 are about.
However you're merely the unwitting subject of a bigger scope experience so it (abruptly) ends when things are about to get serious.
And then chapters 3-5 are yet another experiment and its conclusion. In chapter 6 you're finally able to try and take them by surprise.

I would agree that the story is on the complex side, but I definitely enjoy that and look forward to the next part.

I think the trick would be kind of splitting the infection into acts, kind of the way you already have it, and having them progress a little more naturally from one to the other. He's already got a bit of that with the transition from infecting the home to infecting the mall.
