from an artistic point of view i can see why, the lines on the replaced leg are wobbly and it lacks the definition that the original had.

You're right, but also wrong. Yes, in most cases, Shrinking Research Club would be great.
However, the game actually gives some reasons to explain why it isn't just shrinking, but reduction. Yuuka, the villain, got bullied physically by boys, and she wants to reduce their stature and make them feel small.
Plus, shrinking is 収縮, and the creator went with reduction (probably for above reason).
Department makes more sense in this case IF YOU'VE PLAYED, because the size and organization of the "club" is much more akin of an actual department.
