Manhattan could separate Supes molecules as easily as anyone else's, and can put himself back together infinitely; Supes has nothing that can touch that. Supes or more likely Batman might be able to outsmart Manhattan the way Ozymandias did, but beating him in a straight fight if he had nothing holding him back is impossible for any Justice League member

That all said, Manhattan is a slave to the timeline: if the timeline demands he loses, he will, just like how he left Earth when it demanded him to in Watchmen.

Ozy didn't really defeat him, he outsmarted him. If the whole "puppet who can see the strings" thing didn't force him off Earth he could have easily stopped Ozy

He also didn't want to, since he agreed with Veidt's results and was too far removed from humanity to care about the consequences
