The Gems would be pretty weird as a faction. They're basically a mix between the Protoss and the Zerg, with bright shiny super-advanced tech that includes routine usage of teleportation and force fields, immortal bodies which are custom-made to fulfill specialized roles with their inborn magical powers, and a culture that travels through space ravaging worlds to reproduce and completely restructuring them for their own purposes.

In-game, they might have some weird gimmick where they have to buld injectors directly on mineral patches to construct units, and would only need to harvest them for buildings or vehicles; maybe there could be some way of incubating soldiers in your enemy's minerals for a surprise attack. Fusion would be an interesting mechanic; you'd be able to combine units of the same type to create a single larger unit with their combined health and damage output, which would be essentially the same in terms of numbers but could serve a tactical advantage; heterofusions would be unique characters.

Their story would probably involve rebelling against Homeworld. The Terrans may feel some kinship with the rebels, since they themselves were outcast from Earth for not fitting into its strict society, but they would also be wary of them for obvious reasons. The Protoss would see the Gems as a dangerous enemy race and would be quick to make war on them. I wonder how the Zerg would react to a species with no biology for them to assimilate.

It would be easy enough to do in the show now that they've introduced the concept of alternate realities. They could frame it like they're trying to go back to Earth but blah blah quintessence bullshit and they end up in Automata's future Earth instead.

The introduction of real humans into NieR's setting would be an extraordinarily significant event and would no doubt lead to some shenanigans and/or depressing developments.
