All the really strong beings such as gods, The Endless, and etc are all peers. They are on the same level, with some being stronger than others.

Lucifer is the first creation of The Presence who is on an entirely different level as the avatar of the Monitor Mind that created DC universe.

Basically The Presence is one of the potentially countless alternate personalities that make up true creation, and Lucifer started off as a dream of that multiple personality that was somehow able to become his own personality.

It is weird, interesting, and hopefully not being retconned by all of this.

I think they are going at it from the angle that Dr. Manhattan is coming in from another multiverse, and because of that he is transcending the powers that those beings are able to bring to a fight. He isn't more powerful than those if they were on equal footing, but Dr. Manhattan has "leverage" because of the position he is in and where he is coming from.

The Presence was formed by the Monitor Mind, which is kind of the consciousness or subconsciousness of the white space that is reality without a set form. The Presence created the universe, sometimes just because the Monitor Mind wanted to make something and sometimes because there was a flaw in the Monitor Mind so it created the DC universe to wrap around that flaw.

The Presence created the concepts of the universe, the first of these were Space and Time. Those two cosmic concepts had avatars that were sentient, and those avatars came together and created The Endless.

Keep in mind that Lucifer was created before space and time were a fully fleshed out thing.

Gods are just really powerful beings who either through belief or just their nature have specialized aspects or domains, like magic, lightning, creation, or etc. A god of death isn't the same as Death of The Endless, because Death is an avatar for the premise or concept of death itself. A god of death just has special powers or rights when it comes to the domain of death.

If we're going on his actual powers/feats in Watchmen, plenty of characters could. It's explicitly stated he wouldn't be able to stop all of the Soviet's missiles if they fired their entire arsenal, he gets fucked with by tachyons and his best feats are some matter manipulation. The only reason he seems so strong is because he's the only one with powers in that universe. Written consistently, any magic user should be able to fuck him up.
It'd be hilarious if this is all a false build-up and Jon turns out to be a complete red herring, with the big villain being something else using him as a little puppet.

If something's written down, he can't change it, but he's given leeway everywhere else. The Endless are far more powerful than common gods. The Norse gods and other visitors in Season of Mists were terrified of Dream. The Christian god, Michael and Lucifer are another matter. Lucifer is much more powerful than Dream but Destiny seemed to be at least on a par with him.
