It depends. For some it's as simple as having a really awesome design/costume. For others it's their motives. For others how good of a foil they are to the hero, or how they challenge the core of the hero.
Superman is an alien who believes in humanity's inherent goodness and capacity for improvement.
Lex Luthor is a human who challenges Superman's assumptions about both humanity and himself.
In contrast Venom has a pretty weak motive to be a villain but a killer design.
