The final boss was suppose to be a woman, and that was why another woman was needed to kill her. That person was Pepper. Now of course they got Killian instead so it became rather disjointed.

One of the major rules of writing is Character Death has to mean something, weather it's motivation for the plot or another character. Her death would have meant nothing and served no one.
