A number of reasons.
For starters, he's unique for JoJo villains.
While Dio, Kars, Pucci and the rest who all have these grandiose plans like becoming some all power god being and ruling the world, Kira's primary goal is as simple as wanting to enjoy his sick little twisted life without anyone hindering his habits. He's not after supreme power, or immortality, or ruling over heaven, or making America great again. He just wants to continue living quietly with his dark secret life intact.

Another reason is how decidedly simple his stand is.
While everyone else has stands with an array of flashy or complicated effects...Killer Queen just makes shit explode. At least until Bites The Dust. It's so decidedly simple in a universe filled with absolutely silly and nonsensical powers.

The lengths that this hypocritical manchild with too much power goes to just to keep his favorite pastime a secret affair is mind boggling, and the fact that he can blend in so perfectly and seem so completely normal and mundane while being the most unhinged villain throughout JoJo makes him stand out.
Plus he's just so...Completely fucking absurd, even by JoJo standards, once his calm and collected personality starts to deteriorate throughout DiU when he realizes that an increasing number of people have picked up his scent, and the paranoia starts settling in.

And a character like that would stand out more in a cape-shit comic (Especially against someone like Batman or The Question) which already has countless ambitious strongmen vying for power like Dio, or corrupt and powerful politicians bent on consolidating their power like Valentine, and even "An ancient evil has awoken" monsters like The Pillar Men.
Kira would basically be The Joker, if The Joker had no desire to grandstand, left behind virtually no trail, and could perfectly blend into civilized society.

Those were a lot of reasons.

In fact, portraying him as a master planner completely ruins the point of most of those reasons. Basically, Kira is entertaining because he so banal, and so *personally* evil, rather than grandiose. He won't try to conquer the world - he'll just kill you with no trace and leave everyone to wonder why you disappeared and what happened. Just, poof.

But he's not a master planner or a megapowerful antagonist the way most of the other JoJo enemies tend to be. Just an unfairly lucky, monstruously entitled psychotic fuckmuppet. Hell, until Bites Za Dusto kicked in, he was straight up entirely outmatched by any and all members of the good guy party. Shit, if Shigechi had gone at Kira half as hard as he had gone at Josuke and Okuyasu three episodes before, he'd have mopped the floor with Kira and the series would have been half as long.

Did you know that the man who wrote "Beetlejuice" also wrote a handful of paperback novels? Also, they're all very good.
The Elementals are amorphous, inhuman spirits that exist primarily in Sand, and control the weather and elements of nature. They create "scarecrows" made to resemble the recently deceased, in order to deceive and entrap the living. They also create horrible monstrosities like paper-skinned people with too many joints, a frog the size of an elephant, and an oversized eyeless baby that hunts people by sound. Basically the most fucked up thing they can think of. Good book. Not necessarily super long. Pick it up.
So about 90% of superhero angst revolves around dead people. Spider-Man has to fight an Uncle Ben and Gwen Stacy who keep sprouting hands and mouths out of their bodies in improbable places. The batmobile's engine fills with Sand. Insert anecdote about crybaby Batman and his dead parents. Jor-El hugs Superman and bites his throat. Iron Man is shaving, and the water jumps a hundred and fifty degrees when he goes to splash some on his face, scalding his hands horribly and fusing his eyelids shut.
The only limitation the Elementals seem to have is geography. They've infested one house, and moving to infest another takes a considerable amount of time. The constructs seem able to move about like people, but leave tracks of sand behind, and possibly deteriorate with time/distance.

He's not a villain so much as he is a malevolent force, much like his enemy is a benevolent/neutral force. Interactions between him and cape heroes wouldn't be much more than a disaster relief issue.

Though I do suppose it would be kinda cool seeing them cooperate with a semi-sapient Goji. So far he's only been in one comic nor centered around his canon, and that's him vs the Avengers. Ew, please no. I love capeshit and I love Berserk, but this is a match made in the worst kind of Hell. Griffith/Femto only works as a villain within the confines of the story he's in as a direct counter to Guts. Throw him in a capeshit universe and he loses everything that makes him him.

I think science is probably advanced enough in the Marvel or DC universe that they'd figure out how to discern between a Thing and a real human being. After that, they'd probably develop something to wipe them out. It'd just be Skrulls but slightly worse.
